The Riddler later appears as the primary antagonist for both the second and third chapters of the "Zero Year" storyline. In the canon, the Riddler is batman's first masked supervillain, who is not only able to best Batman twice, but is also able to completely take control of Gotham, causing it to become a flooded wasteland where only the intelligent are meant to survive. Although the Riddler continues to be steps ahead of the Dark Knight, he is eventually defeated by the combined efforts of Batman, Commissioner Gordon & Lucius Fox before he could truly destroy Gotham as he originally intended. He is later moved to Arkham Asylum, which is at the time not fit to house such a criminal but is in the process of being renovated to fit the needs.

The 2004 Batman series presents a long-haired Nygma. His bodysuit has revealing arms and shoulders, and he wears goth-inspired makeup to match his inner despair. Murder Boxes: Riddler would use death traps (or "murder boxes", as other people called them) to either taught his victims or challenge his opponents. These would consist of many different machines or devices, including controllable saw blades, sonic blasters and a multitude of different devices, most of which he made himself. One such was used on Rumi Mori, where he was trapped within a small glass chamber and his fingers were removed for each time he got the solution to a riddle wrong. Another trap, set for Batman, forced the vigilante to solve a puzzle whilst coping with a sonic blast if he got a riddle right, or killing an Agency agent if he refused or got it wrong. The Riddler's appearance in Arkham Knight, was very different to his appearance in Arkham City. He appeared very thin and gaunt, his eyes were sunken, and his hair was messier. His clothes were also less eloquent, perhaps indicating that he was beginning to divert more time to trying to prove himself better than Batman, and less time towards grooming himself, or possibly even beginning to be completely overwhelmed by his obsession of proving himself better than Batman. As Edward Nashton grew older, he opened a crooked carnival booth involving a diabolical puzzle. The customers would compete to solve the puzzle for prize money, but if they failed to do so, they would have to pay Nashton a small fee for competing. In every case, Edward rigged the puzzle in advance to ensure that the customer would always fail. Puzzle Boxes: Riddler would often leave these boxes at his crimes, believing that his pursuers would not be able to solve them. These would often consist of elaborate puzzles, including riddles and methods to reshape them, and clues to his plans. Riddler would also place advanced circuitry within them for the purpose of challenging his opponents, such as one where the person had to manipulate waveforms to access their next clue.

Before solving the last few riddles, Batman located the Riddler's signal and notified the police. After Batman had solved his final riddle, the Riddler declared he had begun to implement Gotham's "greatest riddle." At that moment, the GCPD broke into his hideout on 229 O'Neil Avenue in Old Gotham, and arrested him. As he was dragged off, Riddler accused Batman of cheating in solving the riddles. During the Riddler's first interview with Dr Young, he mentioned that he would have been fine with harming a baby as long as it wasn't his own. In Countdown #42, Riddler tells Mary Marvel that he has gone straight and is now a detective. The two join forces to defeat Clayface, and after witnessing Mary's new malicious approach to crime fighting, suggests that she consider finding a mentor to help her control her powers or at the very least get some anger management. In Detective Comics #797-799 the Riddler faces a great humiliation at the hands of Poison Ivy in the storyline entitled "Low", which took place the same time as "War Games" In this encounter, the Riddler would seek shelter from Ivy only to be humiliated. Eventually, Batman sides with Riddler's crew and helps defeat Joker's gang. However, he and Kite Man arrange for the villains to be captured using gliders designed for the group. With his motivations finally out, Batman finally lost control and decided to murder Riddler for all the pain he had caused Gotham. However, Joker stopped him at the last moment, causing him to finally regain his lost sense of humor.
